This option does not seem to work for me, it works in the game in which I have enabled it. But doesn't seem to stick...

Anyone knows a fix?

Try this:
Documents\My Games\Age of Empires 3\Users3\NewProfile3.xml (Users\NewProfile.xml if you were talking about Vanilla)

Open NewProfile3.xml with notepad and replace the following line

<Setting Name="optionfriendorfoecolor">false</Setting>

with that one

<Setting Name="optionfriendorfoecolor">true</Setting>
